Hmmm, very strange.  I also have XCenter set up to be "always on top" 
and I just opened and closed the 0.9.4 preferences window without any 
problem.  The system I'm using is running Warp4+FP12 using the Matrox 
2.54 drivers at 1600x1200x64k and XWorkPlace ver. 0.9.13.  What's your
set-up?
