Unless you've disabled the WUA (using a GPO), then this is default behavior and has nothing to do with anything in ConfigMgr.

I have double checked all of our software update deployments and they're all set to suppress reboots and the user notification setting is 'Display in Software Centre and only show notifications for computer restarts'. Previously this has just resulted in a Software Centre generated notification to the user that a reboot is pending to complete updates. This current notification is clearly from the WUA, not ConfigMgr. Any ideas what might be going on?
