Antivirus products take a hash of the files as the access and scan them. When the definition file gets updated the hash table gets deleted out of memory. This makes the AV product scan all of the files it is accessing using the new Definition file.
That can cause a slowdown. Move the time the definition file gets updated, see if the slowdown also moves. When I did that I verified it was indeed the definition update causing the slowness.
