MegaSCSI has 16 extended partition tables in addition to the 8 standard
tables (the ones which can be connected to a drive letter). EP just sets
the pointers of these partitions starting at the sector in which the DSK
file starts; because of this, the files must be stored in consecutive
sectors (that is, in consecutive clusters; you surely got "bad FAT chain"
error sometimes). Then a reset is done, and MegaSCSI boots from the first
extended partition (the first DSK file emulated).
