Can you compile pcsc-lite? If yes, then it can be a problem of my
libmusclecard.

Yes, pcsc-lite compiles without a problem :(

libmusclecard compiles at me without a problem. I have searched on my Debian system and the package autoconf-archive contains /usr/share/autoconf-archive/acx_pthread.m4 is autoconf-archive.

I have cleaned completely the directory from autoconf/automake/libtool stuff.
./reconf --force works at the first run.
./configure ... works also

So, I guess, it is a problem of the system environment.

I have installed:

autoconf (GNU Autoconf) 2.59
automake (GNU automake) 1.9.6
ltmain.sh (GNU libtool) 1.5.22 Debian 1.5.22-2 (1.1220.2.365 2005/12/18 22:14:06)

Which system are you using to compile?
