Well you could make a macro to fiddle $mbox_type. Or fiddle it yourself.

Or you could see my mboxify script elsewhere in this thread for adaption to your mbox->maildir wish. Its process is to make the maildir from the script (mkdir foo foo/tmp foo/cur foo/new) and _then_ invoke mutt to do the message move. That way mutt doesn't make the mailbox and $mbox_type doesn't come into play.
