Of course new items should be synced.. something isn't right. I have found sync to be pretty robust and desktop will warn about conflicts so that shouldn't be the problem. Are you sure you have set both to the same cloud file?
Check all settings, then I suggest creating new cloud file and sync both to it. If that doesn't work, create new profile and new desktop file using a sample template and try that way, then if that fails, send that database to support.
