Follow up info.
I noticed that MZmine 2 can not open  some mzML files processed by 
msconvert, even when msconvert seemed  to  work normally.
My data contain alternate positive and negative MS1 scans over the whole 
elution time, and in addition, MS2 and MS3 scans of one polarity desired 
during a certain reterntion time window (event time).
In the test cases, MZmine 2 can open mzML files that contain  only MS1 data 
of either polarity and  MS1-MS3 data in the negative ion mode, but cannot 
open a mzML file containing  MS1-MS3 data in the positive ion mode 
[SEVERE|WorkerThread]: Task error: Error parsing mzML: 
java.lang.NullPointerException (null:-1)].. openMS can open the same file 
again.

Please let me know which parts of the mzML file structure I should check to 
make sure why these happen.
