This is what I have done to mate MzMine start:
[1] Don't start in admin mode (as you suggested)
[2] uninstall the old java 7 (45) versions. And replace it with java 8 (40) AND 
java 8 (40)-64-bit.
        [a] java test performed: 1 uninstall the new version (version 8) and 
try to run Mzmine, this worked.
        [b] uninstall the old versions and install only the new version 
(version 8 in i568 and 64-bit version.), this also worked.
        The reason I need Java 8 is because of other applications that WONT run 
on java 8.

Thanks for your suggestion regarding R. I thought that all packages were 
installed, apparently I was wrong.
[3] installed the required packages and corrected the references in the 
startMZmine batch file.

Program works as described.

Hi Geert,

I can see a few potential problems in your report:

1) MZmine does NOT need to be started in administration mode. In fact, running 
it in admin mode leads to the error you encountered ("Error: Could not find or 
load main class ...."), because the script is started from a different working 
directory in admin mode. You said starting the script as normal user did not 
work, but you did not specify why.

2) Although you said you have Java 8 update 40, MZmine is apparently started 
with Java 7 update 45 (according to the screenshot you sent). But this should 
not be a problem - Java 7 is sufficient to run MZmine.

3) Your R says "no package ‘xcms’ was found" but have you installed these R 
packages as described in the MZmine manual? (note that installing these 
packages is not required to run MZmine itself, only certain modules)
