I will reiterate what Nick said; Make your own library and put it it in your %HOME% under \eagle\lbr or some such; Also, make a new subdir for each new project. And you probably figured out that the .sch and .brd files need to have exactly the same name.
General process I use for making a new part in eagle.. First, have your library file open in the library editor, then use the Eagle Control Panel file tree view thingie to browse all the libraries and find something that you like. Then you can copy it to your library with Right Mouse -> Copy to Library. Check, check and recheck again during the design process..
