I believe it would be of major interest, especially for the audience of this list, to sort out one of Nessus's contenders to find out an ideal companion.
Umm... let me give it a shot (for those I know of):

- ISS Internet SCanner: has good reporting tools and is slightly more Windows oriented

- eEye's Retina: shares the same portscanning tool (nmap) as Nessus and some of the same functionalities (test ports for services even if running on non-standard ports)

- NAI's Cybercop: quite more Windows oriented, it's no longer going to be supported by NAI (no more updates)

I would go for Internet Scanner as a companion for Nessus, it might not be "best of breed" but complements Nessus in some of the features it might lack currently.
