I'm afraid I don't have any real answers :) but I would say that its
unlikely to be a overheating circuitry problem unless you can almost
burn your hand on it.  What *can* cause temperature related problems
are dirty contacts, broken insulation or cracked pcb tracks - as
things expand with the heat.  Since you've transplanted your machine
it may be worth your while unplugging and re-plugging the applicable
connectors and also checking to make sure the sockets are not flexing
relative to the circuit baords (a common failure).  If the tower
conversion involved using sheets of an insulation material like
cardboard or plastic you might want to make sure that no sharp
pcb pins have punctured it.
