No, you are not wrong, if there is a common root file system. What you need is 
to install Linux with the drive installed on the first system, set up a 
smallish root filesystem, then install it while it is installed on the second 
system and set up another smallish root file system.

Afterwards, configure lilo on one of the "root" filesystems for dual booting, 
and then you should be OK. Have a separate /usr, /home, etc.
