A dumb question: have you tried XFree86 -version
I have had a similar problem: two versions of X
installed X as a symlink to 3.3.6, XFree86 the new
version (in my case 4.0.3) not being used by startx...

In case you have installed 4.x.x properly, then you
must change the /etc/X11/X symlink to point to
/usr/X11R6/bin/XFree86
