XF86Config is used by 3.3.x, XF86Config-4 is used by 4.x, so make sure that /usr/X11R6/bin/X is a link to XFree86, not XF86_Mach64 if you want to use 4.x (if it's a link to XWrapper, make sure that /etc/X11/X is a link to the relevant binary)
