In this case you are running X 3.3.6 whether you like it or not. X should be pointing to /usr/X11R6/bin/XFree86 for you to run X 4.x.x. You should not have to move anything to /etc/X11. You should find both XF86Config and XF86Config-4 there and unless you have another such file in your root (resp. home) directory or have specified one in your startx command they are the one used by X. They are the one to modify if you have problems. Now you must decide which X version you want to use. The configuration program thinks you are better off with 3.3.6 probably because your card is supported with acceleration with this version and not with 4.x.x. To switch to 4.x.x it suffices to rename the current /etc/X11/X to X336 for instance and recreate X as a symlink to /usr/X11R6/bin/XFree86, in which case don't forget that XF86Config-4 will be used...
