I would re-index the pedal on the shaft... Make it comfortable to  you...

I didn't take the rear hub apart yesterday, no, but could they have come
unseated if tension on that rod came undone in a hurried and not very
controlled manner?

The pedal return spring sits rather loosely in its brackets, with some slack
(~1/8" tops) to take up before it starts stretching. Do I need to maybe
re-index the pedal to the shaft?

I think there's a brake switch return spring under the seat, too, but
I can't swear to it.  It's been awhile since I messed with it, and I'm
not near the bike at the moment.

You didn't fool with the shoes, did ya?  There are two return springs
holding those together as well.
