Anytime I need to manipulate video files (.avi, .mpg, .mp4, .mkv, etc)
I almost always use MediaCoder:
http://www.mediacoderhq.com/

It's a pretty powerful piece of software, so I'd recommend looking
around their website for some basic use tutorials.

And remember, never overwrite your original file(s)! Aka make a copy
of the original file and manipulate that. That way, if you have issues
after the conversion, reverting back is a piece of cake!
