Hmm..Next time it rains and this happens, pull over and see if any of
the pipes are cold.

A long while back, this was happening with my Nighthawk 750.  What I
discovered was that my third pipe was cold, and the other three hot (I
splashed some water on them from a puddle; the water would evaporate
off on three and remain on one).  The plug for that cylinder had some
metal crap on it, looked like the previous owner had crossthreaded the
spark plug hole or something and stuffed some jb-weld on it or
something.  This extra metal was creating a gap which allowed water to
get into the cylinder and prevent it from firing.  I got a new spark
plug and the problem never came back.

This may not be the case in your situation, good luck.
