I've got a '78 550 with a 4 into 4 exhaust setup. One of the pipes developed a hole, and I ended up replacing the entire set, as I couldn't find just the one I wanted. The new pipes had 4 holes drilled into the end of each. I can tell you that those holes make no difference that I can appreciate whatsoever. So sure, you can start drilling, but it may take more holes than you think before you notice any change in sound.
As far as the carbs go, I put baffles in a bike that had none hen I bought it. This was after maybe a year of ownership. It was quieter right away for sure, but there was no appreciable difference in the way the bike ran.
