I haven't done it on a 90s bike yet, but if it's anything like the 80s bikes I always line up the headers with the studs first then raise the lower part up to the bracket under the frame. It helps to have 2 people though, otherwise it's like wrestling an octopus getting it all lined up and bolted tight.
