In the meanwhile, I have used a feature within MoneyWell to helped me  
find lost or duplicated transactions.  Both my paper statement and my  
checking account on-line have a historical end-of-day balance report.

Using MoneyWell's end of day balance (found at the bottom of the  
screen when you select a transaction), I can compare these balances on  
these days and figure out more quickly where the problem is.  This  
allows me look at only, say 8 days, over the last month to find the  
problem--a lot better than sifting through 100s of transactions.

Of course this only works on my checking accounts, since my credit  
cards don't have a similar reporting feature.  Using this tool, I've  
found it much easier to reconcile the checking accounts than the  
credit cards.
