Hi senthil,
Its actually difficult to look at Panels and Iframes as alternatives.
Iframes point to different pages which can have dynamic content. 
Panels which are rendered as  in HTML are a good choice for containing other controls 
and for formatting.
Since the content of a Iframe is another page ... it would be more difficult to 
control is programatically.
Panels + some DHTML can give you lots of rich features(depends on what you are 
looking) 

If you are looking at splitting your page into different parts I suggest that you use 
the panels. You can hide/display the contents using client scripts and give the users 
an intuiative interface.( i guess you are trying to make something like a tabbed 
interface)
