Under HKEY_USERS on the machines, there is a key that is the user profile that is identified by their SID. In the same place, there will be a key with the SID and then "_classes" at the end of the key name. It is my understanding that this was introduced in W2K for precisely the reason you are asking about -- to allow per user file associations.
Try adding your changes here (following the format in HKCR) and logout and then log back in and see if it works.
