Hm. This gives me (TeXLive/)texmf-var/web2c/texmf.cnf ... Is that right?
With a "find" I also found one in texmf/web2c/ -- how come kpsewhich
didn't find that?

You mean, check whether TEXINPUTS is set right? (Or am I
misunderstanding you here?)

This (if this is what you were talking about...) is the same in both
the texmf.cnf files...
(I really don't know much about the internals of configuring TeX to
begin with, so please bear with me if I'm missing the point completely
here...)
