here is a mini mini-howto ....

When starting NTOP you can specificy a file to use
which defines your protocols.  YOu can either specify
the port number, or the protocol name as long as its
defined in you /etc/services file (assuming you are
running *nix).

Here is an exmaple of my protocol list.  (Note: If you
man ntop you will see the default protocol list.)
