We have Quickbooks Enterprise 12 and have the same problems, it slows to a 
crawl. I reboot the server, and it's good for another 3 to 4 weeks. it is 
the only application on the server, a DL360 G4 with Dual Xeon processors and 
2Gb of RAM... Monitoring memory and processor usage, I see no slow increase 
in either, it's just a case of "Hey, Quickbooks has slowed down!", I reboot 
the server, and "Thank you, Quickbooks is fast again"

I blame it on bad programming on Intuit.

I have reservations that the .NET version would effect performance - it 
would either break or fix an issue.  In my experience, Quickbooks 
performance is usually effected by network performance/configuration 
settings (typically on the server) - as per the reasons that others have 
already sited.  I would recommend systematically going through all 
configs/service settings to make certain that they are optimal for your 
environment.  OS filesystem settings should be involved.

Next, I would take a look at the database itself: Size, objects, etc.  You 
may have reached a performance threshold in the database. 

Question:  Did the performance issues start to occur after a server update?

Found out that Intuit remotely moved Quickbooks from the server (wish I had
known this earlier, lol) to a user's PC in hopes of fixing the problem.
That's the Database Service wasn't running on the server.  However, it
wasn't performing any better on the user's workstation either.  Doing the
same tasks in a different Quickbooks file such as the sample file, results
in things working as fast as expected.  Only when using the company file do
things get slow...  So now we're waiting on a response from Intuit's
datamanagement team.  Fun.

The "database service" definitely needs to be running.  Even though they
tout they have an "enterprise version" it really isn't a true database
server. So stuff still works but really slow when the "database service"
