Can you get a sniff of the traffic on both ends? ( Wireshark?) Also can
you look into your iis logs and look at the traffic going to the box and
see if anyone is trying to DOS the box, with script kiddie exploits etc
etc. I have seen these types of attacks bring down ftp servers before
and make them unresponsive, which we fixed with an IPS/IDS and on demand
access lists on the router interfaces.

That will restart all of IIS.

How about just restarting the FTP service, if that's where the problem
is?
