Well I will put in a plug for Policy Editor here. You can use the manual update feature of Policy Editor and save the configuration changes to a .POL file which is automatically loaded. This beats editing the Registry directly.

I didn't want to go down the shell replacement option either, though I had thought of this for the "App Launcher" part - there are some fish-hooks in making this robust.
 
I was hoping that there was a potted solution for win9x security by now (apart from having an NT box on the network also and no escape key at login).
