I got caught on this too. The problem for me was solved by this two
lines from the Wiki:
To run the tests, first set BABEL_DATADIR=~/src/openbabel/data and
BABEL_LIBDIR=~/build/openbabel/lib. Then run "make test".

After I set up these variables I got 100% "pass" result.
It would be nice if this information was printed out at the end of
"make" run.
