Sounds like the exact issue I had. Each subdirectory within every
virtual host was being deployed.

I was able to overcome this by modifying my server.xml file that tomcat
uses to deploy apps. This file should be located in:

[openbd_install_directory]/tomcat/conf/server.xml

Basically I modified each of my "Host" entries so that they now look like
this:

<Host name="www.domain.com" appBase="/path/to/folder/domain.com" 
deployOnStartup="true" autoDeploy="false" deployIgnore=".*">
        <Alias>domain.com</Alias>
        <Context path="" docBase="/path/to/folder/domain.com/" 
useHttpOnly="true" allowLinking="true" />
</Host>

Please note the attributes "deployOnStartup" and "autoDeploy" and 
"deployIgnore" - these
attributes stopped my installation from going through and "deploying" all the 
subfolders
within each app/virtual host. This also reduced my server start time from 10+ 
minutes to
(usually) less than a minute.
