The problem is probably with your version of Automake being too old or you may need to have all the auto tools installed to build. If you have them all installed, you can follow the script CVSMake to build from scratch.

Hello,

I am asking a rather naive yet rather troublesome question: how to add
files to the Makefile properly.

To my understanding, all I have to do is to add the new header and source
files to the Makefile.am and then rerun automake to generate Makefile.in
file. Afterwards, I then rerun configure to generate appropriate
Makefiles. However, when I run make, I got error messages about corrupted
configure.in file and such.

I shall be grateful if someone can teach me how to handle these seemly
simple operations.
