Yes, rev B has broken USB HOST (EHCI) . But using OTG port with a 
special cable instead is fine. See

Regarding root file system in flash or memory, there is no issue. But 
you don't need it in flash or memory (or via USB (ethernet or stick)). 
You have the rootfs on SD card and boot from it.

Zippy will work with rev B, too. Root file system via NFS should work 
with Zippy (but note: U-Boot kernel TFTP will not work as U-Boot has 
no Zippy ethernet support yet, work in progress). But I don't 
understand why you will do it so complicated. Just have your rootfs on 
SD. Or if you want it via NFS, use and USB ethernet dongle. But Zippy 
will work, too.
