i think allowing this still makes sense in the scope of Private or Corporate CAs. The "SSL/TLS: Certificate Signed Using A Weak Signature Algorithm" was updated to allow this. After one of the next feed updates you should see a new script preference where you can add additional SHA-1 fingerprints of CAs to the predefined list (see the NVT description for the detailed syntax).
