While I don't believe it is a good idea to modify such things from a web site, if you have the option of having a locally installed application to help your website out, you could run a background process on the clients machine that has a small http server on some well known port to your application, and a crossdomain policy file that only allows your website. Then that process could accept http command and modify the appropriate local files / registry entries from your website.
