Hi Sunil, I am not at all surprised that performacne is slow. What you are doing is the best way possible to destroy performance - killing CPU and GPU efficiency at the same, well done :-)
The right way to do what you want is to implement a custom picking route, that enables you to pick the points you want in the they way you want. You should be able to build an osg::KdTree to help you, have a look at the exisiting implementation for line intersection (osgUtil::LineSegmentIntersection/osgUtil::IntersectionVisitor/osg::KdTree) for inspiration.
