It sounds awfully like something/someone has broken security inheritance on the 
library on certain files. Are you able to recheck the problematic files to 
ensure their security settings are correct and try again?

Also, are the all 1 kind of file or a complete mixture of files?

Yep.  It only does it to certain files and not all files.

Site collection administrators can do it fine, site owners can’t.  Site owners 
have all the standard permissions a site owner would normally have.
