It was easy to fix. We just added the credentials again. It's just strange that it lost them. Data connections are just items in a list, so I can't see why they were gone. Are you using multiple servers in your farm or a single server configuration?

It was all working fine (for over 12 months now) and once the farm got rebooted, they were gone. The farm got rebooted on the weekend and when it came back online, all the Data Connections had lost the credentials that were there. Is this a common problem?
