Hey Michael,
I hadn't actually seen that document myself, but having a brief look through it, it covers the same steps we went through with MS Support. The strange thing with the whole scenario, was that the problem only occurred on our production server using workstations. Using workstations on our extranet or test environments worked fine, and using citrix on production worked fine. We have - sort of - resolved the issue. It seems that disabling the "web client" service on the client machines forces the system to use other methods of copying the files, and the copy process then works correctly. We're unsure how this situation arose, as well as being unsure as to what other implications disabling this service might have, but it's a start.
