Do you still have all the old copies in the 6116?
You could copy the Mailbox folders over to the 9600
but not directly into Eudora.
Under "Windows" open up "Mailboxes" (which could really read: Mail Folders)
Then delete and create new folders by their old or new names;
shift/select each desktop folder's contents (or a few at a time) 
and use the "Transfer" function to "place" the letters AND MAILBOXES
into their fresh empty Folders.

Using the "Transfer" function (to install letters and boxes)
should ensure that Eudora records all your preferential moves.

I do that with floppies, like the day before yesterday when I had to seek
PCI support from my 660.  Dragged and dropped my new mail to floppy;
opened in the 9500 and "Transferred" those letters to my "IN" box.
