I suspect that there may not be any cards in the PCI slots. In my 
experience with 6500s, 6400s, and a 6360, the Apple System Profiler says 
that the network slot holds an ethernet card if there is an ethernet card 
in the communications slot. I believe this configuration was a "usual" 
one for systems in education situations.

Also, Apple System Profiler says there is a display card when there is 
not one. Perhaps some confusion with the on board video system?

If you look at the back of the machine, do you see anything sticking out 
of the PCI slots?

I expect that most of the noise you hear is from the cooling fan rather 
than from the drive. After a few years of use, a lot of dust builds up on 
the fan blades and increases the noise level.
