One MAJOR mistake was made, you re-installed Windows 98 over the existing copy. You did absolutely nothing in doing this. In the future, if you need to reinstall Windows (any version) on a system where it is already installed, either rename the Windows, and Program Files directories, or delete these two directories. Otherwise, corrupted files, and files that are the same, or newer by version number will be left untouched.
