Assuming that you let WinXP set up the dual boot,you can do it but .. there are at least two files on your Win98 partition that control your dual boot that you will loose when you reformat, boot.ini, ntloader and there may be a third that I've forgotten at the moment. I don't have a dual boot system anymore to check it. They are all on the root of your C drive. You may be able to figure out what they are. You could try saving those files and then replacing them after you reinstall Win98 since you aren't changing anything, merely reinstalling Win98.
You can also boot from the WinXP cd and select the recovery console and run bootcfg. There is more information on this in WinXP help. Just search on recovery console. If all else fails, you could also run a full repair of WinXP from the cd once have installed Win98. All of these options will preserve your settings and installed programs.
