Hmmm. Sometimes these marks can be removed with the touch-up object tool (and delete key). They can also be removed with PitStop. If you are importing the PDF into a picture container, why don't you simply draw a container to size, and center the PDF within the container? This assumes, of course, that the ad was centered in the PDF. If it wasn't, it can be manually adjusted fairly easily. I'm not sure why you feel you need to remove the crops. These may be your only reference point for properly positioning the PDF.
