I would agree that indexing of information for which you have acquired the rights (ie. paid for it) should be allowed. And using Acrobat itself, I believe it is, since the security handler plugins will deal with those issues when Acrobat opens each document.
As to how 3rd party solutions should address this - either you need to contact each DRM-provider individually to provide you with a similar plugin to your own system or figure out how to run Acrobat plugins in your own environment.
