The solvents in the inks can supposedly damage the vulnerable protective coating on the top of the disk. This layer is thin and in some cases can be both hydroscopic and have minor pin-holes which lead to oxidation of the metalized data layer. I use a Pilot CD Marker to write on my CDRs, I don't know if it's OK for my brand of discs but it certainly hasn't appeared to cause any damage for some years now.
