I've used sharpies with no ill effects. They do have a ability to
write on anything and a tendency to bleed through porous materials,
not to mention an odor of xylene, all of which are a bit disquieting.
Recently I found a Staedtler felt tip specifically recommended for
writing on CDs.

They say you can leave the top off for days and they won't dry out.
Haven't tried it but I know that sharpies don't work that way.
