I re-format the card every time I put it back in the camera after downloading the images.
I started doing this when I first got my *ist D. I used to have problems with missing files (I never lost an image, & could always recover them using "PC Inspector Smart Recovery"). For some reason the problem only occurred when I didn't format the card after downloading the files. Eventually I got a new card I had no worries at all. Nowadays I do it out of habit.
