I'll bet the shutter didn't fire late and the AF worked fine. 

When I recently shot a superbike race I expected half my shots to be out
of focus based on what I saw in the viewfinder. Almost all were in perfect
focus. What I believe was happening to me (and you) is that I was subconsciously
judging the image by what I saw after the exposure had been made the mirror
had come back down, which is a significant time after the exposure for fast-moving
objects. By that time the object being photographed had indeed moved to
far to be in focus, but it was right *in* focus when the shutter opened.

For a fast-moving object, I'd bet the mirror flips up slightly before perfect
focus is achieved and doesn't come back down until after the subject has
passed out of focus. So I never got to see the focused image in the viewfinder
even though my camera got it on film.
