The 90mm lens will be furthest away and the 35mm lens would be nearly touching at 1:1, and there would be big differences in how wide an angle of background that you see, but is there much difference in what is in focus

In theory, the shorter focal length lens will provide greater depth of field. In practice, at macro distances the difference will be indiscernible. Also, with retrofocus lens designs your DOF will be extend slightly farther behind the subject and with telephoto lenses DOF will extend slightly more toward the camera. But again the difference will be insignificant in practice at macro distances.
